The fifth-placed hosts now sit six points off their visitors after a brace from Marcell Jansen proved enough to win the game.
Jansen put Hamburg in front in the 18th minute at the BayArena, but Patrick Helmes equalised for the hosts.
However, Jansen netted what proved to be the winner in the 66th minute as Bayer could not muster another goal.
Hamburg were forced to play out the final minutes of the match with 10 men after substitute Jerome Boateng picked up two quick bookings in the dying stages.
