On-loan Fulham midfielder Matt Saunders gave Lincoln a 54th-minute lead with a powerful free-kick from an acute angle.
Northampton improved after Saunders' strike and would have levelled had a goalbound drive from Ryan Gilligan not been blocked by Lincoln defender Moses Swaibu.
They got a deserved equaliser when right-back John Johnson got forward to volley home after 84 minutes.
But Northampton keeper Jason Steele still had to make a fingertip save in injury time to deny Lincoln winger Chris Herd a winner.
