The lively striker, who spent time on loan at Sixfields last season, played a part in all four Swindon goals as he took his season's tally to 25 in helping
Swindon to come from behind and leapfrog their fellow strugglers in the table.
Adebayo Akinfenwa gave Northampton the perfect start with a goal inside two minutes, scoring from the rebound after a Giles Coke shot was blocked.
But from then on Swindon took over and created several chances before Cox equalised in the 18th minute, converting a cross from the lively Anthony
McNamee. Two goals in ten minutes turned the game Swindon's way, Cox shot them in front after being released by Painter on the half-hour mark and ten minutes later returned the compliment, flicking the ball on for Paynter to score.
Danny Jackman pulled a goal back for Northampton in the 69th minute with a superb free kick but Cox completed his hat-trick 10 minutes later, turning the
ball home from another Paynter cross.
Substitute Ikechi Anya pulled another goal back in the 87th minute to set up a tense finish but Swindon held on to claim three vital points.
