Stockport were constantly on the back foot and the home side had the better of a poor first-half, with Gareth Edds and Ian Moore's penalty both finding the net in the second half for Tranmere.
Michael Raynes scored a late consolation for the away side in stoppage time but it was too little, too late.
With 57 minutes gone Edds gave Tranmere a deserved lead when he headed in from Chris Shuker's corner.
Rovers continued to dominate and added a second in injury-time when Moore was brought down by substitute Greg Tansey and the striker dusted himself off to score the resulting penalty.
Moments later a Tommy Rowe corner resulted in a goalmouth scramble and Michael Raynes pounced to grab a consolation for County.
