Substitute Sven Schipplock struck two minutes from time as the visitors came from behind to claim a vital 2-1 success.
Fabian Boll put the Hamburg side ahead after 19 minutes but Zdravko Kuzmanovic levelled five minutes later.
The game appeared to be drifting towards a draw until Schipplock settled matters just five minutes after stepping off the bench.
The decisive goal handed Stuttgart their third straight Bundesliga victory and lifted them above their opponents into 13th in the table.
